In FS9 I am missing some runway lighting like MALSR and PAPI. Sometimes
these come back at night, however there are times when I'm pretty sure I
should have them, e.g. PAPI should be available day or night. Is there some
display setting that controls these lights? I've been tweaking the settings
so much that I may well have turned them off by accident.

Not every airport has PAPI or MALSR or any other visual or approach
lighting system.
You need to be sure you are indeed looking at an airport and runway with
a visual and/or approach lighting system before you can be sure that
something in the sim is corrupted.
If you are using US airports, go here and choose an approach for the
airport and runway you suspect has approach lighting and/or visual
lighting.

There in the mini-airport diagram you will find the type of approach
lighting the runway has, as well as a V with a circle or P with a circle,
indicating VASI or PAPI.

Or................
Look around for an Afcad file for the Airport in question. Maybe someone
has made an updated Afcad for that airport and taken care of that PAPI
question.

It turns out that I was looking at a too-recent approach chart (Nov 2003).
I then checked the one that comes with Jepp SimCharts 3.0 and indeed the
runway did not have PAPI back then. I also was able to get the ALSF turned
on by changing the weather to "Gray and Rainy".
This is Washington Dulles 1R. I guess I just assumed that a major runway
like that would have some kind of VASI, even back in 2002 or so.

IIRC some major runways do NOT have PAPI, LAX runways 24L/R and 25L/R
for example. I guess they assume everyone has ILS?

Now this is realistic. The same thing happens IRL. Airport op forgets
to throw the switch. You get back late, punch the button to bring up
the lights and nothing happens.
