Did you use a Superior phase blade, by any chance? For some reason I've
never understood, that ups the repair costs of runewords by about 10-100x.
If you make one in a normal (non-superior) phase blade, you should see a
huge difference in repair costs.

Yes, the cube repair recipe does charges too, but I've never tried it with
phase blades (or with ethereal charged items, for that matter).

Making any runeword in any superior item drastically ups repair prices.

It will work fine with phase blades, doesn't worth with eth items.
